Federer set the pace by getting there in only 71 minutes - 6 3 6 4 against Marcel Granollers, the world number 34 from Spain.
Djokovic took 90 minutes to get past another Spaniard, Roberto Bautista-Agut, 6-1, 7-6
Djokovic now plays Andrea Seppi and Federer next plays Nikolay Davydenko.
Meanwhile: Raphael Nadal's return from injury gathered pace as the former world No. 1 downed Argentina's Martin Alund 6-0, 6-4 to reach the Mexican Open quarterfinals.
The second-seeded Nadal needed just 85 minutes to beat Alund at the clay court tournament.
