Police spokesperson, Brigadier Motantsi Makhele, says the grim discovery was made by a farm employee in the Fouriesburg area on Thursday.
The farm is situated near the Caledoonspoort Port of entry between Lesotho and South Africa.
Two bodies were found on the farm and the third in the river.
Makhele says knobkieries apparently used to kill the men were also found on the scene.
